Johann Alexander Ecker (10 July 1816 – 20 May 1887) was a German anthropologist and anatomist, born in Freiburg im Breisgau. He was the son of Johann Matthias Alexander Ecker (1766–1829), a professor at the University of Freiburg.

Studiował medycynę na Uniwersytecie we Fryburgu, w 1840 został prosektorem. Od 1841 wykładał na Uniwersytecie w Heidelbergu. W 1844 został profesorem zwyczajnym na Uniwersytecie w Bazylei, a w 1850 we Fryburgu. Zajmował się m.in. neuroanatomią, badał powstawanie szczelin i zakrętów mózgu płodu. Ecker var professor i anatomi vid universitetet i Freiburg och inrättade ett antropologiskt (främst kraniologiskt) museum i samma stad. Han författade bland annat Crania Germaniæ (1863-65), Die Hirnwindungen des Menschen (1869; andra upplagan 1882) och Die Anatomie des Frosches (tre band, 1864-82; tredje upplagan bearbetad av Ernst Gaupp 1896) samt utgav från 1865 med Ludwig Lindenschmit "Archiv für Anthropologie".
