Eftersom katolicismen inte var en uppskattad religionstro i England vid tillf\u00E4llet var Gerard tvungen att forts\u00E4tta sin studier utomlands, n\u00E4mligen i Douai. Den 23 april 1594 arresterades Gerard i London, tillsammans med jesuiten Nicholas Owen. Han skickades till Towern d\u00E4r han torterades f\u00F6r att tvingas ge information om Henry Garnet, en h\u00F6gt uppsatt jesuit vid tillf\u00E4llet. Gerard avsl\u00F6jade dock ingen information under tortyrf\u00F6rh\u00F6ren. P\u00E5 natten den 4 oktober 1597 lyckades Gerard och en annan f\u00E5nge (John Arden) fly fr\u00E5n Towern. D\u00E5 Gerard tidigare hade umg\u00E5tts med n\u00E5gra av de konspirat\u00F6rer som var med i krutkonspirationen (bland annat Robert Catesby och Everard Digby) misst\u00E4nktes Gerard av myndigheterna n\u00E4r konspirationen gick i st\u00F6pet. Gerard notably not only successfully hid from the English authorities for eight years before his capture but also endured extensive torture, escaped from the Tower of London, recovered and continued with his covert mission until the exposure of the Gunpowder Plot made it impossible to continue. After his escape to Catholic Europe, Fr. Gerard was instructed by his Jesuit superiors to write a book about his life in Latin. An English translation by Fr. Philip Caraman was published in 1951 as The Autobiography of a Hunted Priest and is a rare first-hand account of the dangerous cloak-and-dagger world of a Catholic priest in Elizabethan England.
